I'd say Fossil Roo. I dread this part every time I play through IX. It's just so tedious.
Apart from that though, there's nothing else. I've never tried the Excalibur II quest, so I can't comment on that.

I just took Garnet out of my party from that point of the game on because I liked Eiko as a white mage much better even though I liked Garnet as a character.
I gotta agree with ZantetsukeN, Fossil Roo was the most annoying part to me, turning the valves on and off and riding the Gargants every where. If I could skip it I would.

I thought Fossil Roo was alright, really easy after you get the idea and doesn't take that long. Excalibur II is the only thing that i didn't want in this game.

Japanese womans are hard to understand.
Being a self contained game (non MMO), there really is no 'better" character. It just depends on who you like more. Once your level is high enough it really doesn't matter exactly how strong your characters are, you will way outlevel all the ememies in the game.

Anyhoo, I found the most annoying part of the game for me was basically finding the Black Mage Village and Fossil Roo.
When you first go through Fossil Roo, it's an annoying maze... that's basically it. The visuals aren't that amazing either so it's not pleasing to the eye. Once you get out of there, you breathe a sigh of relief only to face another annoying little game with going the way with no owls. The random battles just really amp up the frustration factor, too.
All of this combine makes me want to snap my PS1 controller. >_<
My things:
I found that Excalibur II quest to be the most annoying feature in the game. I enjoy Final Fantasy games because of the story, and having to rush through the game just to get one sword is very annoying. You miss so much of the game by rushing; items, story, abilities, etc.
Although not as annoying, though still annoying enough to post is Dagger unable to concentrate. I liked her story throughout the game, but this inconvenience came to be a poison to the gameplay.
I found Amarant to be the most Annoying Character. What was he even doing? He just stumbles in at the end and kinda hangs out? OK. I didn't get it.
I found the first two disks to be extremely linear despite appearances. It felt like FF 7 & 8, but there really wasn't a lot outside of moving to Lindblum. Then having to do the hunt. Then having to move to the caves. then having to go to Clerya.
The first time that I ever played (God, which was like 10 years ago) I didn't understand much. I also wasn't too big on reading text boxes back then. I also believed magic was all the rage.
So when I hit Olivert, I didn't realize that there was no magic and brought along Vivi, Dagger, and Eiko.
Restarting from Disk 3 is not a fun experience.
Another thing was that damn FROG CATCHING. I thought Quina would get something all powerful from getting all the frogs, so I spent DAYS chasing the little buggers in circles, then lost to Quale.
i can honestly say the only thing i hate in this game is the FREAK'N CARD GAME!!!!!
other then that I love this game
Levelling up takes the piss it takes forever!!!
So far there is nothing in this game that I dislike...but then again, I'm only 20 hours or so in, so I'll get back to you on that.
