sadly enough, Final Fantasy IX. Just the whole game, anything to do with Zidane, makes me crack up.
Having recently finished Uncharted 2 the one aspect that pleasantly surprised me most was the humour, which is in my opinion heavily underrated.
Im just curious to see what games tickle eveyone elses funnybone. My top 5 would be the Uncharted series, the Disgaeas (doood), the GTAs,Madworld and and on top,No More Heroes, which is pants-wettingly funny.

The most humorous game...definitely Discworld II: Missing Presumed. Adventure game with rather funny characters and story that's filled with humorous scenes, jokes and interesting puzzles.
Psychonauts would be the second one, bizarre characters and humor would be the strongest points of this game,Psychonauts even received multiple awards because of it.

The Sly Cooper series will always have a special place in my heart, mostly because of Sly and his gang's witty humor. Also, Daxter from the Jak series is hilarious.

I used to get a kick out of that game when I was younger watching Crash's facial expressions, and his dance when you get a gem. It was always funny watching him die and the stupid face he makes when he does bellyflops. I still have that game, so fun. Also watching him ride the barking baby polar bear, the first time I got a whole bunch of lives by jumping on the bear, I was rolling, I was just messing around when I found that out.
Also, FFIX because the game was so fun and there were a lot of little things that made me laugh. Even though people think Tidus was annoying in X, I thought he was actually funny during some parts of the game.

I loved Psychonauts! Yes! I agree about the humor! This was a really fun game and I had a blast playing it. I don't own it anymore ( ), because my brother took off with it when he left home, and he doesn't know what happened to it after that... I'm going to get another copy of this game someday.
Another one I would pick would be Earthbound. So full of quirky humor! Loved this game and it's weirdness.
Last one would be Daxter. This came in bundle pack when I bought my PSP, so I decided to give it a try. I haven't played any of the other Jak and Daxter games, but I liked this one, and I thought that there were some pretty funny moments.

Fur Fighters. Who doesn't love homicidal stuffed animals? It's not one of the best games graphics or control wise, but I still love it.
Duke Nukem. I still remember playing this as a kid, even though I probably shouldn't have. Can you imagine my surprise when I discovered you can answer the phones to hear somewhat kinky messages, and use a toilet? xD
I found Maximo to be quite funny too. When he is low on health, he loses his armour, and runs around in his heart shapes boxers. And Death was pretty funny.
Canis Canem Edit was pretty funny on some levels... but I think it tried too hard in some areas.
Ratchet and Clank had some good humor, even though sometimes it may have seemed like it was trying a little too hard, I definitely enjoyed it for the most part.
No More Heroes is pretty humorous too. Just charging up your beam sword is hilarious on its own...
And I gotta say Metal Gear Solid and its sequels/prequel, its type of humor is great. "You've created a time paradox!"
Thanks to GLaDOS, Portal can be pretty hilarious, usually in a morbid sense. Especially during the final battle. Tellin' it like it is. No mercy man.
Tekken5 and Jak&Daxter were the first games to make me laugh, just so many dialogue that's memorable and hilarious.Also,Kingdom Hearts had some funny moments.

Let's face it, Conker's Bad Fur Day was only funny at the time because A) we were kids and B) that kind of content in video games was extremely controversial when it was released. Looking back at it, the humour looks as if a 12 year old came up with it.
As the OP stated, Uncharted 2 has a great sense of humour. It manages to be adult without resorting to excessive profanity and comes out all the better for it. The first one was good for this as well.
Any game by Tim Schafer tickles my funny bone. Brutal Legend, Full Throttle, Grim Fandango and of course, Monkey Island. All classics.
There are some others I can't think of at the moment. I'll post them later if I remember.

Earthbound, fo sho. I still crack up when I see the cultists. That game, is so amazing at just poking fun at American culture, that I can't help but love it. It's pretty much all the dumb shit we do, rolled into one game.
Toejam and Earl is another game that I love for it's humor. The Earthlings are just ridiculous and stereotypes of so many different people. Fat dog lady, annoying kids, tourists. It's just another great social commentary.
Blazing Dragons is also on my list. I picked it up for PS1, I think, in some bargain bin. The idea came from some Cheech and Chong characters, or something, and was a bizarre puzzle type game. You had to run all over the place, finding strange items and combining them to do something. There were a lot of fart/ poop jokes. I was 12, it was great.

Mine would be minority report for the gamecube cause it's fun to turn on the rag doll cheat code and send your character flying through a window.You can even fall to your not so pitiful death cause it's funny when you bounce off the ground like 15 feet in the air.
I would say the funniest game I ever played was the Super Smash Bros Brawl. It isn't the game itself that makes it so funny, it's the expressions on my friend's faces when they realize that they accidentally ran into a land-mine, when they get bomb-ombed, or when they hilariously fail by falling under the stage.
4 man free for all games with three of your buddies makes everything memorable.

This game was halarious when I use to play it. I was introduced to it back when it origionally came out and spent many hours running around and blowing the shit out of zombies for no other reason but to just kill zombies! If the bad humor isn't enough for you the simplistic game play should also give you one hell of a laugh. Actually there is a plot to this game and it is to save your prized pig.
There are also follow ups to this title: Redneck Rampage Rides Again, Redneck Rampage: Suckin' Grits on Route 66 and Redneck Deer Huntin'. I never got to play those ones and as of right now Blizzard has control of the franchise and there is rumor that a 5th installment is on its way.

Most humorous game I've played would have to be Tiny Tank, the gameplay itself wasn't funny, but the movie scenes after each mission were humorous.

How could I forgot about the legendary Duke Nukem. Even the first Duke Nukem was funny game although only in the opening and in the end dialog. But it's sequels such as Duke Nukem 3D were well know by it's humor and by Duke's famous comments that are well known even today.

The Ace Attorney series. There are so many references to different things in them, and there are some awesome characters. Phoenix and Maya have some great dialogue together, and Dick Gumshoe makes me laugh! Some of the animations of the witnesses freaking out are brilliant. Oh... and Godot throwing coffee at Phoenix.

Ratchet & Clank was already mentioned, but it's worthy of a mention again.
Although the game was pretty horrible, I must say Matt Hazard: Eat Lead made me laugh aloud in select scenes; most notably with the RPG-themed boss fight, the ending with the developers in the office building, and the little phrases and interjections he'd make while playing (like when you'd do something to unlock a trophy, he'd say "that's a trophy" right before it'd pop up).

There a quite a few funny games that struck my. . . funny bone!!!!!
To begin, Tales of Legendia has to be one of the funniest games I've played. How the character interacted with each other had me chortling and some of the victory lines were also quite humorous. I remember once I picked the game up to finish the Character Quests how the game instantly had many funny lines.
The whole Shadow Hearts series. From all the gay salesmen and the gay man who uprgraded your weapons in the first Shadow Hearts to Joachim Valentine and Frank Goldfinger. The scenes where the characters, in Shadow Hearts: Covenant, encounter the villian that sits on a floating pillow and this:
Final Fantasy V with Bartz and Galuf's combos and Gilgamesh "Let us fight like men. And ladies. And ladies who dress like men!" C'mon there's no FF funnier than this iteration. Final Fantasy IX was another funny game, especially with Quina's zany lines: "Aiya! What big stone! Why you all watch stone? Is stone edible? Or is for barbeque? No answer... I think I lick it."; Why you care about small things? World very simple place. World only have two things: Things you can eat and things you no can eat.; This city has very yummy sand. This city delicious. Quina is the ultimate hero cause s/he takes a bite out of evil! BAM!

The people walking around in Grand Theft Auto III still crack me up. The fat woman saying "Get me another donut I'M HUNGRY!" whenever you bump into them gets me everytime. The radio stations make me laugh too.
