I agree. I found it a bit sad, more in a pitiful sense, that a lot of major characters were dead; Spira was a world of death so it fit perfectly.
One of the saddest games to me is Crisis Core: Final Fantasy VII because I, and anyone, who has played Final Fantasy VII knows the outcome. So throughout playing the game, those of us know that Zack does not have much time left. Knowing what I did it made me want Zack to truly cherish every moment he had because of his "destiny". Crisis Core also shows the downfall of all the major 1st Class SOLDIERS ending an era of "greatness".
What the main character in Dragon Quest V is probably one of the saddest life stories for any RPG character. First, his mother "dies" at childbirth or shortly thereafter. As a young kid his father is killed and he is taken into slavery. After 10 years of enslavement he finally escapes with his friend who was also captured when the main character was. The main character gets a wife but just after she gives birth to twins, the main character and his wife are turned to stone and taken away. The main character ends up being bought by a man to be put in the front yard of his manor. There the player sees the children of the man grow up as the main character is stone, all the while thinking that the main character's children are growing up at this time as well.
