FFVI is my favorite for SNES. I thought V was terrible, but I enjoyed IV very much.
And IX is indeed great.
Been convinced ff9 is boss, so I ordered one on ebay for psx

Final Fantasy VI (III) all the way baby. That game's just good at everything. I found V to be by far the worst game in main series, IV is decent at best, way too many fake deaths and mind control for my taste, and yes, IX is indeed awesome.

To be fair, I liked all the snes games. I even liked V, if it weren't for V, none of the later FFs would have an customizable ability system utilized somewhere. IV had a great storyline, I enjoyed V's approach giving the storyline a bit of mystery to it. VI was very good, had a deep storyline and great character development and left something memorable that brings people back to that game.
Currently Playing:
FFVI (FFIII on the SNES) is probably best for that system, followed very closely by FFIV (FFII on the SNES). Although I now prefer to play it on the PSX, since it's mildly improved script-wise and it's rightfully titled.

All three games I thought were awesome. I have to give the edge to FFVI because my favorite character is in it. My favorite skill system is in FFV with the job system, FFVI had the best characters, FFIV had the best story and bosses. Play all three and you won't be disappointed.
