Let's see now...
Psychonauts is by far my favorite platformer. A testament that even platformers can have a well written story along with deep, fleshed out characters. Appearance wise Psychonauts is unique, and somewhat weird, in a good way though, it's genuinely funny, classic Tim Schafer, really. Its gameplay, and level design, especially level design are unrivaled as far as this genre goes. Shame though it sold so poorly.
Out of the Mario games, it's a toss up between Super Mario World and Super Mario Land 2: 6 Golden Coins, games I still love to play from time to time.
Sonic Generations is another platformer I'm fond of, it's in fact the only Sonic game I ever played. Really love the transition between 2D and 3D. It's bit short though, but bursting with additional content.
Limbo, Daxter and Megaman 3 are up there as well.
I am probably the only person who didn't like Mario 64, like at all. It just felt so awkward, I found controls to be rather clunky, I never could get used to it. I feel Ocarina of Time did far better transition into 3D for its franchise than Mario 64 did for its own, but hey, that's just me.
