And I'd have to say my favorite is Konata Izumi from Lucky Star because I relate to her character a lot, and I'll go so far as she's pretty much me, except I'm tall instead of short, hah.

She's an anime otaku and an MMO gamer, heh. She's also kinda lazy too, which is pretty cool. XD

Hmm...mine are fairly predictable I think. I favor female characters with strong personalities who can rely on themselves. Not necessarily the angsty loner type, though.

Hilda, Outlaw Star - Anyone who's known me for awhile will recognize Hilda as one of my longstanding favorites. Although only present for four episodes, she proved to be a very strong, if somewhat enigmatic character. That's why I was so excited about the old rumors for a prequel, I was hoping it'd have more of her exploits before running into Gene. Alas, it was not to be, but it hasn't changed my opinion of her, even years later.

Sakura, Naruto - This is a surprise even to me. I disliked her at first and ended up being neutral about her all throughout the first series. But then came Shippuden, and I find myself liking her quite a bit. She's finally over her whiny Sasuke-kun phase and started standing on her own.

Tsunade, Naruto - The Fifth Hokage and Sakura being so similar in personality, it's only natural that I also like Tsunade. She handles her leadership role well, if not always gracefully. I think that's also a part of why she's a bit more endearing than Sakura, to me anyways.

Ryoko, various Tenchi incarnations - Also a longtime favorite. Now that I think about it, she's actually rather similar to Tsunade, at least when it comes to insane strength and a short fuse. I liked her best in Universe.

That's all I can really think of at the moment. I know I've been comparing everything to Naruto lately but it's only natural, considering that I've watched an insane amount of episodes over the past few weeks. Besides which, being female myself, I have less of an interest in female characters anyways.

Re-l Mayer! - She is GORGEOUS. From Ergo Proxy, of course. There's no lack of fanservice at all. Especially in a few of the later episodes, she prances around in underwear a fair bit. Oddly enough, that really does not go with her personality.. But yeah, fanservice. And I'm not complaining.

Haruhi Fujioka [Ouran High School Host Club] - Not drop dead gorgeous like Re-l, but definitely uber-cute, and with a personality you don't often see. The flat-chested girl with the big brown eyes. Must love her dry humour about things and her blatant sarcasm.

Karin! Aw.. She's so cute... This isn't my sort of anime AT ALL, but I kind of fell in love with her. The anti vampire and all.. With some hell bad nosebleeds >< Those that've watched it will get that.

Tohru Honda from Fruits Basket- Tohru is always so innocently lost and completely over her head at any moment in the story. And always in the in end it turns out to not really matter.

Integra Hellsing from...uh..well..Hellsing- You guys picked Seras over Integra?! Integra has the bitchy command in her voice and she keeps her cool while cracking a few dry jokes. Beside the fact that she's beautiful and she even has a banking franchise named after her!

Rei from Evangelion- You have to love a cute non-entity with ice blue hair. Besides she has potential.

I like Rita from Sisters of Wellber.
She's a cute, strong and interesting character and not at all annoying like 90% of the other female characters in anime.
Her relationship with the thief Tina is also very touching and interesting to watch.

I have like thousands, but I have to say my top favorites are the following:

~Orihime Inoue, Bleach: She's a pretty healthy [depends on what you think is healthy ^^] girl that knows what she wants, but just can get the nerve to grasp it [it=Ichigo X3]. She can be pretty nonsensical, but what more can you ask from a regular 15 year old right?
~Sakura Haruno, Naruto Shippuden: There's not that much of a difference to the younger Sakura, although in Shippuden, she's more dependant rather than before where she could hardly stand up for herself. But she's still that loveable, billowbrow, pink haired girl we all know and love [or hate].
~Haruhi Suzumiya, Suzumiya Haruhi no Yuutsu [The Melancholy of Haruhi Suzumiya]: Another non sensical girl who doesn't know she's able to recreate reality just by what she wishes. Haruhi's pretty hard headed [much like myself] and is really tricky when it comes to getting what she wants. She'll go to any lengths, even blackmail, to find the supernatural.
~Winry Rockbell, Fullmetal Alchemist: Although she annoys me, Winry is a pretty good character and thus earns a spot. She's your regular teenage girl that just worries about her friends and their wellbeing, even if she has a thing of hitting you in the head with a wrench -__-

Tohru from Fruits Basket. She's just priceless. Tohru always finds the good in people, no matter how defensive or cruel they are to her. She does anything to help, to try and make others happy. And although she doesn't always say what she wants when she should, she just carries around too much love for others.
Many of the things her character says are meaningful and true to live. I wish I could be more like her.
