The shit he pulled near the end of the game, annihilating half of Terra, creating Memoria, summoning Four Fiends and Deathgaze, saving Zidane twice, not to mention shorter lifespan due to being prototype dried him out good.

Spoiler: Ive always preferred the ambigious endings. Leaves something to talk about and come to our own conclusions. We don't need everything spelling out for us all the time.
I think he either died from over doing it, he was in a pretty bad way when Zidane found him in the Iifa Tree, or he just did like Vivi & the black mages and stopped. Id imagine his creation and theirs was the same principle anyway...
Its the length of time that it takes zidane to get back to Garnet that bugs me - her hair must have take a few years to grow back to that length. Either that or Square just kinda forgot it was meant to be short....
Ok, the following might not be 100% accurate, but it's pretty close and I don't feel like researching it to verify, but here goes. *spoilers because it seems like the cool thing to do*
Spoiler: Kuja was pretty confident that he was the ultimate being and would rule the universe. It was ultimately Garland telling him that he was mortal and would die when the greater genome would surpass him in power (that genome being Zidane) that he lost his mind and tranced and started blowing up Terra. We then had the showdown where Zidane defeated him - essentially telling Kuja that his time is up. I don't remember what their dialogue was in the tree, but it was made pretty clear that Garland created Zidane to be more powerful than Kuja. Zidane effectively ruined his chances of world domination so he had nothing left to do but die.

Spoiler: If I recall correctly, Garland told Kuja he didn't have much longer at the end of Disc 3, because of the way he was designed, which caused Kuja to destroy Terra. I don't think Kuja would have died from injury at the point of the story where the game ends, but he would have died not long after.
