Cagnazzo's counters caused me a lot of problems.
Golbez in the Underworld got some serious buffs. Holy crap. He was like Magus from Chrono Trigger only with nasty counters and possibly most of your party dead at the start.
CPU is a nightmare as always. Stupid Laser Barrage.
Lunasaur was much easier this time around for me. I'm not sure why; maybe it's because there's only one of them?
Hardest guy for me would of been......Rubicante, if we're not counting Zermeous. The man kept killing me with his damn fire tornado attacks, I think my game hated me because I had to seriously level up to finally beat him, just because I got faster.

Personally, my biggest problem was Scarmiglione's second form and Dr. Lugae. I don't recall having such a hard time with anyone else. Of course, I could've just forgotten.

EVERYTHING THAT HAD THE BOSS THEME. And several that didn't.
I had issues with practically every boss in the DS, Golbez in that dwarf place took me an absoute age though, as did CPU.... There was some red or maybe blue... dragon(s) in a box (I know, very vaugue, but its been a while) in the final dungeon that I think I was stuck on for even longer than Golbez.
Did I mention Bahamut? Technically he's a summon and a boss but he's still bloody hard.

Demon Wall wasn't technically that hard, i think? Makes matters 10x easier if you cast "Slow" on it and "Haste" on you'r party.
Hardest Boss for me would be Dr. Lugae (2nd form) His reversal gas was a bitch. Then i figured you can just use an "Elixir" then "Dualcast" Curaga/Ja.

What a cheap bastard with Inferno, the damage that done was ridiculous, even when you faced him again in the tower of babil it still KO'ed my party
He was rather difficult, actually think one time I faced him his 1st move was inferno.....
