This is a revision of Final Fantasy III US v1.1, made using LordJ’s excellent FF3usME, and many patches found on this site and elsewhere. It took two and a half months to finish, and there are three patches: one for Easy, one for the original game’s difficulty, and one for Hard. It was my intention to bring the presentation of the game in line with later games in the series, and I re-wrote a bit of the dialog for color.
Short List of Changes:
You may now dash with the cancel button
The font has been changed (Custom Font by vivify93)
Spells, items, monsters, etc. have been changed
Gau may now return from any monster formation with less than 6 monsters
Gogo’s command select no longer has a yellow streak in it
Many typos, errors, etc. were corrected
The text has been formatted so that you may name characters whatever you like
The graphics have been changed back to the original game’s uncensored graphics

Have you tried this one:
Romhacking.net - Utilities - TUSH
It's a utility for adding a header to a SNES rom. Try it and see if that helps.
Ok it seems the program runs. Hold do you use this though?
Right click your Final Fantasy III file and select "copy," then right click an empty space and select "paste."
Double click the tush.exe file. Select "Browse."
Locate the unheadered Final Fantasy III rom.
Double click the unheadered Final Fantasy III rom.
It will tell you whether there is a header or not.
If it says there isn't one, click "Add Header."
Now, again, right click your Final Fantasy III file and select "copy," then right click an empty space and select "paste."
You might want to give it a different name, like "FF3header.smc"
Now go here:
Romhacking.net - Utilities - Lunar IPS
And use Lunar IPS to apply the patch.
It's a comparably simple GUI (Graphic User Interface).

oh ok. i have that but it says it has a header when i clicked it.

I opened the Lunar. Clicked on the ips file, then clicked on the .smc file and it said patched was applied or whatever. Now it is ready to play?
LOL. Now I can't get Snes 9x to open. I click on application and it goes to taskbar but it is like fully minimized. Click on icon on taskbar and all it does is open another minimized app and no option to maximize. Have to figure out what is wrong.
Running Windows 7.
Edit: I think i got it working, Now my usb controller is acting up lol.

I finally got the logitech controller situated in the game. It wouldn't assign buttons properly or it would start assigning the button to a different one I already had assigned and it kept eventually assigning the same button to like 4 different keys. It took forever to get it to assign L and R. Who needs to run away? Finally got it all down though and was able to start playing. Need to get latest patch again now lol.

Is this better? Someone with the handle vivify93 edited my font for me, and explained to me how to drop it in. I'll be putting this up on romhacking.net on October 1st. Hope y'all enjoy it.
I admit that I have no experience designing a font, and if you search "Final Fantasy VI Stand Guard" on google, you'll eventually run into a Russian site that has screens of my first attempt. I was using Courier, and it was ugly as hell.
Then I tried using Times, and it was ugly as hell.
So you guys're lucky that somebody with some eye for this sort of thing came along and offered his services. I'll no longer be assaulting yer eyes with my horrible fonts.

I'd like to start off by saying: This is a terrific mod/patch/whatever-you-call-it!
This makes the original version on SNES seem like complete garbage! and I LOVED FFIII/VI to death!!
The Rippler bug is gone!, you can run whenever you feel like! (OMG!! That purple octopus is gonna shove that 4 ton weight on Celes! Well, I'm just gonna stroll over, ya know, take my time), and the dialog, I dunno, it "feels" better than the SNES version. (I enjoyed watching Sabin call Kefka a b****** in the desert camp)
I only had three teeny tiny problems though...
Being a super FFIII/VI fanboy, I guess you could call me (I've been playing it regularly since the day it came out), a few name changes bugged me a bit:
Changing Esper to Eidolon
Changing Gestahl to Ghastra
And changing the main characters names (I know I can change them back but still... I'm weird that way)
Other than that (which is fairly minor) this is the best thing to happen to FFIII/VI! I really didn't like the Advanced remake at all, but this is near perfect!
Hey, just as long as the changes took, I'm golden. You haven't any idea how many times I would do an update and find out a certain change didn't take (i.e. somehow I screwed up).
I'm glad you enjoy it. I'm just finishing up a play through, but I did something kind of ridiculous. I leveled everyone to Level 50 because I didn't want to over level my characters, as I think it makes the game too easy.
I forgot that a lot of guys in Kefka's Tower cast Lv.5 Doom, which is one-shotting my party all over the place.
My favorite character to (re)write was Kefka, btw. I hope this doesn't mean I'm some sort of lunatic.

I can only imagine how difficult something like this must be, and you did an amazing job! I love being able to run anytime! Sprint Shoes where such a useless relic. The dialog is much better! I can't really explane, but like I said, it seems to flow better than the original dialog. I could go on, and on about your improvements! Simply amazing!
Ha ha, good ol' lv.5 Doom! I try and keep my levels staggered, like having lv. 20 21 22 and 23 to prevent my entire party falling pray to those nasty spells.
Hey, Kefka's one of my favorite characters too, he's funny in a messed up sorta way!
I like what you did with those yes and no choices, a few of them are quite humorus! I can't remember an example off the top of my head but it was something quite amusing.
My favorite is if you wait till the WoR to get the Seraphim magicite. The guy offers it to you for 10 gil, and your choice is:
