Fallout 3 and Planescape Torment would be among my favorite RGP games. Planescape Torment isn't very well-known or well liked, but it's got a great story line and background.
Y'know, I didn't actually play any Square games before 1998, except for Super Mario RPG. And the only Enix game I played before that point was the original Dragon Quest (or Dragon Warrior to us US kids.) I didn't play a lot of jrpg's, really, so my gaming history wouldn't be changed all that much.
My favorites are the Zelda, Elder Scrolls, and Poke Manz series (back '97 or '98, I was playing Daggerfall; long before Morrowind came out.) Of those three... I'm not sure. They all have their charms and fond memories.
PS. T.G. Oskar and Zargabaath are funny. "If you recall correctly..." "Well if you recall correctly..." My knowledge and memory are superior to that of yours! Anyhoo...

Its hard to think of it. If square-enix didn't exist I wouldn't even know what a RPG meant, I only discovered what it meant when I started playing FF.I cant think of any other RPGs other than square-enix.
