I stand both my Xbox and PS2 upright. I'm careful enough not to man-handle my game system(s) and/or game(s). Never did me any wrong yet.
Stand-up
lay on its side
The Wii stands because it comes with a stand and that's how it was set up. It's not mine anyways so I don't really have a say in how it's positioned.
My PS3 and PS2 both lay flat. I do not trust their gravity-defying skills. =P I have one of the first-gen PS2s and I just never thought it looked stable enough while standing. Besides which, I don't have that kind of vertical space to begin with. The PS3 is downstairs and has more than enough standing room but again, I don't want to risk it falling over. Not when cats and small children are common dangers.

All my consoles have been put on their sides. I've never really trusted them standing up without the proper bases. Also, it's less likely the lens alignment will go off, as mentioned before.
They don't look right standing up... and besides, I can't stand them up in my "set up" - there be no space, and the way I've set the shelves up makes more sense for it it be on it's side.
As for ventilation... I'm never really on them long enough to allow them to overheat. Well, when a new games comes out, it's a different story (I turn into 24/7 gamer girl when I get into a good game), but even then... gotta sleep sometime, eh?
I used to stand my 360 up until my entertainment system shook or something and moved the damn, my disc that was inside was tore all to hell..The 360 put six giant rings on the disc and it would never play again, it pissed me off cause the game was COD 4 modern warfare one of favorite's...
real men let their consoles stand up......
so my console is standing up right behind my television.
when i turn my ps3 on with my controller people are like wtf where is it.

To fight is a man's instinct; if men have nothing else to fight over they will fight over words, fancies, or women, or they will fight because they dislike each other's looks, or because they have met walking in opposite directions” - George Santayana
I voted on it side, but truthfully I do either one. Wherever it fits best.
I lay them on there sides, because I'm such a silly bugger that I would drop the game.
I stand my PS2 and 360 up straight, mostly because I don't have any space to lay them flat. The only way to lay them flat would be putting them on top of my TV (no HD... yet), but that's a disaster waiting to happen.
My old college housemate used to lay his gamecube upside down, since the latch keeping the disc cover shut was broken. I just keep mine right-side up, since mine's not busted.

I treat my xbox like my girlfriend, as in I lay it on the floor. It's for easier access. Awww yeahhhhh.

hahas, updated July 28th (oldie but goodie!):
If I put anything standing up, it falls down, so I leave it on whatever side is widest and covers the most area of my shelf. I like thinking that things won't fall over. It's nice. :mellowsmiley: <--what? There isn't one? There should be one! It would be funny.
I have all my systems lay on there sides, never wanted to have'em standing up.
