I would have to go with Anima. Which it also depends on which aeons you like and which aeons you don't like. My opinion is based on my gameplay. I taught Anima more than I taught the sisters.

It just depends on who you use more really. All my Aeons are equally godly, strong so I can't really tell. but if you use the Magus Sisters properly then I think they are equal in attack. I think Magus Sisters magic though, might be slightly weaker without manual stat changes. I didn't really teach Anima that many magic skills. Anima's Pain owns annoying Monsters like the Jumbo flan in the Monster Arena. Thats the only thing I know of that hurts it...
Magus Sister's hands down i don't even think you can compare the two...The Magus Sisters have attacks that can do 20K-30K an attack...
but i think magus sister is more stronger..
cuz they have 1 special atk..
and if you train magus sister well, their overdrive damage can be over than 100k damage..

but if you compare it when first time you get it,
in normal atk and the special atk of them, magus sister is better..
sandy's razzia can reach 20k damage..
but anima's pain maybe just 15k..

that is a fact but I did happen to look this up and Vivi is correct once upgrading stats all the way Anima blows the Magus Sisters away
Honestly I can't answer this question because for one Magus Sister's attacks are stronger,but Anima's overdrive is..is to die for(Literally!

Anima is stronger I think, but because of my play style I used the Magus Sister alot more
i think Anima is waaaaaaaayyyy~ stronger than Magus sisters. Anima can deals lots damage to every enemy. for example, Anima's Pain and Oblivion deals 99,999 damage.
actually Magus sisters also strong but not as strong as Anima. their Delta Attack can deals about 37,000 damage but Sandy Magus's Razzia can deals 99,999 kinda weird huh?

Chances are, unless you're running an NSG game, and built up your aeons using all the excess spheres you've collected, you'll be strong enough to take out any aeon, even if they're maxed out. The most effective way to build up aeons is to level Yuna up, so most players will take that route instead of using spheres, which is a waste.
Personally, I prefer Anima in combat. Naturally strong, with a good natural skill set, and a great overdrive. She also has an edge over the Magus sisters, as you can't control them well in combat, and you can teach her abilities.
The Magus sisters, well there are three of them, and they can buff each other with magic skills, and they have a good overdrive. If you can get their morales up, to the point where you can pretty much control them, they can be a devastating force. Mindy has the unique attack called Passado, which fires 15 stingers at opponents, which can be really helpful during monster arena (and for you lucky FFX international players) the Dark Aeons.
I go with Anima, though. More easily accessible and more useful in combat. Not necessarily "the stroger", but hey.

I don't really know who is stronger but I prefer Anima. The magus sisters are only good IMO because of Delta Attack and Passado.
