I can't find a link to the theme, but in Radiata Stories, there was the Quasar Battle Theme which I loved so much. If you ever get the game, check it out! Or maybe it was the Ethereal Queen Battle Them?

Well, think about this:
If it's Radiata Stories, then it's from tri-Ace.
If it's tri-Ace, then mostly likely the composer is Motoi Sakuraba.
If it's Motoi Sakuraba, then usually some of the compositions are recycled from older games.
If it's Ethereal/Iseria Queen, then most probably (using the earlier statement) is Incarnation of the Devil, Mighty Blow, or Beast of Prey. Most likely Incarnation of the Devil or Mighty Blow, and much more likely to be Mighty Blow.
If not any of the above, then it's either the typical boss battle theme (which is unique to every game), or it's one of the earlier with a different name, or the composer isn't Motoi Sakuraba and hence it can't be any of the earlier. Or very, very rarely, an appearance of Ethereal/Iseria Queen isn't accompanied with Mighty Blow or Incarnation of the Devil.
Leave it to tri-Ace to use repetitive battle music every now and then.
UPDATE: And if it IS the Ethereal Queen battle, it's Incarnation of the Devil. tri-Ace games are utterly predictable.

My favourite boos music would have to be when you're fighting Seymour flux in Final Fantasy X... It makes the fight so suspensful and did sounds so great :]... I also like all the battle music in dot.hack... they personally all sound great and the music in it really matches the themes =]
I looked up the theme on Youtube. The Ethereal Queen battle is Incarnation of the Devil. And I've listen to that one. That wasn't it. Now I'm sure that it was the Quasar battle theme instead.

One Winged Angel - Final Fantasy 7
Boss Themes are almost always epic, but there are a couple that really stood out to me.
Firstly, "Last Battle" from Xenosaga Episode I: Der Wille Zur Macht. If I remember correctly, the game always used the same music during every other battle (which was great battle music anyway, so it got away with it), except for the final one, which made it all the more special. The music really gave you a feeling that indeed it was the last battle, and everything rides on this.
And secondly, "Subete no Hito no Tamashii no Tatakai" from Persona 3. The music from this game was more or less hit or miss with me, but this final boss music really stood out. I always love when they take melodies from other songs from the soundtracks and turn it into something godly for the music of the final battle, it almost forces you to kind of look back on the game as a whole, truly reminding you that you've worked too hard to get this far, and won't allow yourself to be defeated now!
JENOVA is awesome, I have it on my MP3 player, I just think its epic
I really like Ultimecias boiss music for her final form, sadly I dont have the ost for FFVIII, only VII, this is something Il have to rectify

The 13th struggle is a awesome melody from Kingdom Hearts 2 and I also enjoy Dark Messenger from Final Fantasy IX and The Wavering Blade, which is Beatrix's theme.

Of cource this is an opinion but T.G., I think you missed one that is very important.
The theme played when you battle the Four Elemental Archfiends on Final Fantasy Four. I can't understand why but I have been listening to it non stop for the passed three weeks.(Ever since I started playing FFIV)

Final Fantasy has some pretty great Boss themes, but for this post, I'm going to focus on other games that I think have great ones.
I love the boss theme when you face off against Bowser in Super Mario Galaxy! The orchestration is pretty epic, but what makes it even more grand is that when you hit Bowser, a chorus is added to the orchestration:
