You know how Monks Counter without needing to have the ability equipped? When you master Monk the Freelancer is able to use Counter without equipping it. Same goes for Ninjas can Dual Wield with out needing it equipped and Freelancers being able to do that too once Ninja is mastered. I think those are called Innate Abilities and I think you might have gotten them mixed up with the !Action abilities like !White and !Throw, in which case you're right in that Freelancers can equip two.

Assuming you've mastered all the appropriate Jobs a Freelancer can inherit 15 innate abilities. These are: Cover, Counter, Barehanded, Find Passages, Sprint, Vigilance, Artful Dodger, First Strike, Dual Wield, Shiradori, Magic Shell, Learning, Pharmacology, Find Pits, and Light Step.
