I've never thought of there being a story behind Omega. TBH I think he is the random superboss of the game.
Maybe it was made along with Ultima Weapon in the Underwater Research facility, and upon hearing that it is the strongest monster ever, decided to transport it to her time and have it in her castle. I don't know, that probably seems the most likely story to me.
But like I said, I don't think there is meant to be a story behind what he is or why he is there. He is an allusion to the other games (which FFVIII does not have too many of), so perhaps that is all he is.

Don't ask why, but I have a knack that the developer REALLY wanted to do a FF8 remake. There is allot we didn't know.
Hell, I just noticed something. Since Omega, the machina version has a growth intellect or whatever, and since Ultimecia is compressing time, Maybe Omega is one of the final visages he takes at the end of time. Makes sense to me, as he keeps evolving, and since he is like Gilgamesh, an interdimensional traveler of sorts, maybe he got caught?

There's a lot we didn't know in almost all the Final Fantasies...sequel to FFI IMO.
Omega is just the superboss of the game. I mean, you are going to question Omega's appearance in the castle but not the other bosses in the castle? Maybe, it's the same for Omega....it's just a monster Ultimecia has summoned or whatever she did to get all those monsters in her Castle. I see it like The Void in FFV, all the most evil monsters are just chillin in there waiting for you.
Hades and Ozma are never explained in FFIX.
Hell in FFI there is a Warmech which is not an official superboss but it does way more damage then the Four Fiends in that game. It shows up when you go back in time...randomly.

I was always under the impression that the weapons are always neutral towards your party and simply act in the best interests of the planet, however confused that particular act becomes in relation to the plot. Omega however, certainly neutral as it is your call to fight it but the purpose of it being there?
Beats me. It's just something to tell your mates (or not) when you've handed it's backside to it on a plate.
I pulled this of from Final Fantasy Wiki, it may explain few things.
As with other characters, like Shinryu or Gilgamesh, it is possible that several of the "Omegas" that appear in the series are actually the same entity across several games, traveling between worlds via The Void. According to the Urutan-Yensa Bestiary entry in Final Fantasy XII, Omega Mark XII was created by an inventor for the request of an unknown Patron to defeat some kind of monstrous Wyrm . After giving birth to a brood of Weapons, the original Omega escapes after Farrister and his patron had a falling out. Dissidia Final Fantasy refers to Omega as a powerful machine created by an ancient civilization to destroy another powerful entity, and that it now travels dimensions aiming to complete this objective. Omega Mark XII is also said to be a traveler of the dimensions, and "was a learning, growing entity, almost alive."
All this may suggest that the incarnations of Omega appearing across the series are either the same entity traveling between worlds, or that they are shades of the original Omega, as the Final Fantasy XII information on Omega implies, that were sent out to different worlds by the original Omega that created them. Based on Final Fantasy XII stating that Omega was meant to destroy a powerful Wyrm (or Dragon), and Dissidia stating that Omega was created to destroy a "massive power", it may be that Omega's objective is to destroy Shinryu, a powerful dragon that often appears parallel Omega as another superboss and who also has the power to travel between dimensions.

Omega is simply a giant friken monster. It's made to crush the hopes and dreams of random adventures and it is also here to crush the souls of the unworthy with Terra Break.![]()

I have no idea where he came from but you know what Square-Enix is like they like to give you a challenge and this monster is it however if you have played enough Triple Triad and have refined the Gilgamesh in to 10 Holy Wars (invincible for a short time) he is really not that much of a challenge!!!
