FF-I Getting the CROWN or RUBY. Pretty much each big dungeon that you need to walk back to the beginning to exit. Before EXIT.
FF IV-The walk to the core/ get fusoya
FF VI- Any long story line that you have to sit through.
My dreaded part of every FF I have played so far.
FFI: Any places with a ''set random battle'' Like the Piscodemons, that blue dragons, and most of the elementals.
FFII: EVery single dungeon. Seriously, the encounter rate in this game is insane.
FFIII: The Salamander fight. I also hated to fight the Garuda, and of course the final dungeon (Almost an hour and half worth of dungeon without ever having the right to save? Gimme a break, man)
FFIV: I had no real problem in the GBA version, but for the DS version, I found the bosses to be a liltle too much luck based.
FFV: I'll be honnest with you... the whole second world.
FFVI: The cave leading to the Esper world was hell.
FFVII: Kalm Flashback, Desert Prison, The first half of the second disc, Cloud's mind, everything before you get to have Cid in your team
FFVIII: Same a pretty much evryone of you: D-District prison, as well as almost everything around Esthar (Before you get the Ragnarok, of course)
FFIX: Pretty much everything in the disc 2 before you get to the Outer continent.
FFX: Everything (That game was painfully easy, and way too linear)
FFXII: I haven't gotten really far in this game, but I'd say the dungeon where you get the second summon.
FFT: The last chapter as a whole.
FFTA: Every places where you have to fight 2-3 times in a single mission
FFTA2: The final fight againts Illua (before the final battle) Her spamming renew (or whatever the name of the spell was) whenever she gets in critical health (and something that cost her 0 MP)
FFX-II: The fourth chapter.

I just got to this part, and I must say, the difficulty of some of the fiends is definitely cranked up to eleven or something. I was breezing through all the enemies before I got here too, so this was a surprise for me.
I'm going to have to work on my strategy a bit... Either that or just dodge and evade everything that tries to pick a fight with me. xD Thank goodness for deceptisols!

I would like to add another part to my FF annoyances. The bahamut cave in the DS version of FFIV. I'm fed up with the cave at the moment so i'm listening to the nice soundtrack. The CPU core boss in that version was really annoying as well. Even if you were undertaking either of those with your best equipment you will still have trouble.
Currently Playing:
Caves and towers. That pretty much sums it up for me. Caves because they're easy to get lost in, usually long and have few if any places to rest. They also tend to be home to very irritating monsters and/or bosses.
Towers because they have so many freakin' floors. And bats. And usually some sort of stupid gimmick that has you running up and down all those stairs to flip this switch or that switch or you made a wrong turn somewhere and have to backtrack several floors, all the while fending off hordes of annoying monsters. While staring at the damned elevator that is right next to you but nooo, you can't use it because that would make sense and be enjoyable. Ugh. Towers are just pure torturous grinds.

FFIII that bird boss i have my party full of dragoons with that spcial lance and it took me 10 tries to get him
FFVII: this is more like a fear but the shinra building after seph has visited

I think the D-Prison in VIII is a ok part of the game.
Items and stuff to unlock there and also cool scenes around that part which makes it fun.
But what i've dreaded would rather be the underground missile mission under Balamb garden, that's boring.
But XII and X-2 are full of those areas, that you'd dread
I missed a bit! I missed the part with the mimics in XII, I think when escaping from prison. xP
Many with ff 4 that have already been said, the damn dark elf, the walk to get fu so ya, the bahamut cave on the ds version i was f*cking praying for no encounters, even on my second playthrough with augments. Sylph cave I just found annoying with all the things that turn you in to toads or pigs, AND THE FACT THAT YOU HAVE TO GO THROUGH IT TWICE! Well these are all the ones that bothered me! Oh wait one time I happened to be exploring the world map(this really isn't a oh no this part again) I found eblan castle and I explored it falling to a basement with treasure chests. I was in my level 20s and I opened one of the chests. It was 3 fricking ogres and i hadn't saved for like 4 hours .
As many times as I've played FFX, I rarely ever play the opening, and have saves on both my PS3 and a memory card on my PS2 at Guadosalam, when you get Rikku and the customization ability.
Let's go into the "archives" in "Washington D.C." and find out how people "masturbated" in the "roaring 20's."

In FFVII, navigating the City of the Ancients. It's so harsh that I have to kill enemies and solve puzzles and search the buildings when I know what's about to happen. Tear, tear.
FFIX, Oeilvert. I find my party is never ready to get through that part no matter how much I prepare.
And of course, FFXII... getting through the Leviathan airship after you rescue Ashe. There are SO many enemies... so you can either kill them all which takes about an hour for what should take 8 minutes, or you can run past and just have every enemy in the ship aggroed and running after you. THEN you have to fight a boss. Thank god for Quickienings.
Sabin's scenario in FFVI. It's pretty cool but something about it just bothers me. Maybe it's just the length of it. It bothers me even further when I'm going to do the whole Lete River thing over again to get Mog's Water Rondo. Takes ages.
The two that come to mind are both from the DS version of FFIV. Probably because that's what I'm in the middle of playing right now...

Those ice beasts RAPE. And until you get that flame sword on the third(?) level, you better escape from those battles fast. And even after you get the sword, when they gang up on you, two or three ice beasts in one battle, you're screwed.
The Moon
Am I the only one who thinks this place is bull? The enemies are ridiculously hard to beat and you can't even train them because battles are only worth 1500 or so exp here! So aggravating.
FF1- beginning, well most of it was short lived... boring at most.
FF2- Leviathan... hate it, those stunners kept on... stunning me...
FF3- I hate it with a passion.
FF4- The freaking dworf part... and the lava
FF5- I liked most of it, except maybe the pyramid
FF6- The whole last dungeon part sucks... o.o
FF7- never gotten far, but far enough to know the kalm scene...o.o
FF8-Water sewers in the first disk, Prison in the second, any flash backs and... eh
FF9- the damn play...o.o
FFX- nothing really
FF12- Holy hell... ... ... Where do I start
1. the damn western sand, the yensa desserts, every tomb, the water gates, giruvegan crystal, and most denfinetely... PHAROS OF RIDORANA!!!!
FF13- the fifth ark, beginning cause there is too much blue and it hurts my eyes. the place where atomos is, Oerba, the damn tower thingy, anyplace where the monsters are overpowered for your time.
FF14- the yellow ocean, the sunsrain forest. JKJK!
I hate all those tutorials at the beginning of FF8. I mean I understand they're trying to get the newbies up to speed, but when your on your 3rd playthrough they get super-mega annoying.

Ohn yea, definetly those. I have an emulator so I set the speed to 30x and watch them fly by hahaha
You can skip them in VIII though, you don't have to actually go through the tutorials every single time. >_>; I really wish that was an option in later games, cause I don't need say a sphere grid tutorial every time I play X. Or all the tutorials in XII. Even if they don't add any new content, SE should make a new game plus mode that simply disables all tutorials, or at least makes them optional.

FFIX - Ice caverns near startish of game, gawd that always annoyed me.
FFX - Those trials for the summoner, personally i dont like puzzles i like the fighting and story >_>
Getting an Emulator for ps2 is hard.
You are going to need a VERY STRONG computer for that. I put one on my PC but it would only play the ps2 cd's.
FFIII: The entire final battle. No saves once you enter the Cyrcus Tower, NONE, and you've got 10 or so bosses to fight and two 20 minute dungeons to get through
FFV: Forget the name, that part of the new secret dungeon with Omega MK II. (In this room, EVERY SINGLE ENEMY IS OMEGA. Even just one of those takes a near-perfect strategy to win...)
FFIX: That STUPID mini-game where Cid has to get past this annoying frog-whatever. Patience is absolutely necessary, even going to insanity extremes...
FFX: The Bevell Cloister of Trials. I had little to no problem with the four previous, but this one was just hell. I needed to reset my file and resort to a guide just to figure it out, and even then, the wording was so confusing. Worst puzzle EVER.
FFXII: Great Crystal Maze. And you NEED to get through this area to get out of this damn place. I didn't even bother, I immediately resorted to guide maps.
FFXIII: FIGHT CID AGAIN. NO!!!!!! I don't want to fight that annoyingly hard douche again. He's cool, but so annoying.

Ok im gonna have to agree with several. #7- keeping the body temp up in the frozen mountains, and after playing the game once tho its my favorite..i could do without some of the long story flashbacks....especially in that amuesment park when cloud goes on the date with tifa or aeris...its long.
#8- The story plot towards the end where they are all kids..the flashback is annoying and i dont care for the direction the whole story in this game went.
#9- I like the game a lot but i hate jumprope and the card tournament...I love the cards...just i hate playing with them because i seem to fail a lot lol.
#10- one of my favorites...But i hate every time i have to step into a temple and do the maze.
#4- as mentioned before..the behamunt cave
#3- Just the beggining..it takes this game a while to warm up and I dont really like how the story introduces everyone with such simplicity allthough i know its and oldschool version..but i hate curing the town of being ghosts.
#12- I like it but not as much as the ones before...I like doing the hunts...i just hate how long it takes to locate and kill them...honestly this games story could be more intresting and i think there is too much aimless walking..allthough i give compliments to the battle system though im a fan of old. and the characters voices do well.
ALL MAZES!! In every game! I love materia... and sphere grids.....
I dislike 12's leveling systems..its gives no specific structure to specific characters...they can all be whatever you want...no fun
