Been a week, so... I think FFVII, FFX-2, FFT. Those are the only ones I know you fight Chocobos in. Correct if wrong.

I don't think there are any others that mention dark and light crystals (if there are then please correct me), some of FF games include crystals in the story but they are not light and dark crystals.
