They do certain things to the gameplay. Increase BP, Break the opponents BP, Multiply BP... the possibilities are many. Well, there is a story called Shadow Impulse, but there's no actual story surrounding the villains, that's for the heroes. Then again, I haven't delved too deeply in the story, so I don't know...
